En 1897, à Londres, Basil la souris détective est appellé à l'aide par Olivia. En effet, celle-ci a été témoin de l'enlèvement de son père, l'inventeur M. Flaversham, par une inquiétante chauve souris. L'enquêteur comprend alors qu'il s'agit de Fidget, le sous-fifre de l'ignoble Ratigan... Ce dernier a pour ultime dessein de prendre la place de la Reine des Souris ! Basile va alors tout faire pour l'en empêcher et ramener M. Flaversham sain et sauf auprès de sa fille.
